Where are the books stored?

I would guess in obfuscated appdata storage... in which case no wonder calibre cannot see it.

And ebooks you manually downloaded and simply opened with the OverDrive app, will still be in your downloads folder (and the OverDrive app might make copies for itself, or just access that file), which is why calibre can see it.
