I have this very problem. The only way to get to the annotations that I have found is via the Home screen - if you press the little bar with the number of highlights and annotations just below the book cover image, you get to the annotations page.
However, ALL annotations will say "Book Cover: 0% into chapter". Touching the annotation takes you to the correct page, but there is no way of figuring out which is the annotation or bookmark you're looking for.
This really seems like a major regression, which makes PDF annotations quite pointless. Has anyone found a way of getting it to work like it used to?
