It's quite probable that the book is an epub3, or at least, has its version number set to 3. Due to some issues with attempting to read an epub3 ebook using older Adobe epub software, Kobo does not make them available as epub downloads instead you synchronize the kepub version which will display using the epub3 compatible ACCESS renderer. If you read some of the threads around here, you will find information on how to access your kepub books.
The sad part is that very few of the "epub3" ebooks actually use enough epub3 features to make them unreadable using an epub2 renderer. You can purchase epub3 ebooks with fixed layout, builtin audio/video, text direction support, etc. that look revolting using an epub2 renderer but those books are still rather rare.
