If the footnotes are done correctly in the epub they will work on a Kobo. In a standard epub they will jump you to the footnote (which is typically an endnote in an ebook), then you can jump back. Since you're using Calibre anyway you can send your books to the Kobo as a kepub and then you will get an instant preview popup of the footnote (about 6 or 8 lines worth, usually enough for the whole thing, but if not you can still jump to the full thing if it is longer). Jumping to the end in a true epub is slightly slower.
