When Calibre is off, the same happens, it will not return after safe eject,until I take out the cable.

I think there's a bit of confusion here as to what Eject means. In Windows, there are two ways to "eject": There's the Safely Remove menu in the notification area (tray) that you already know of, but there is also one in the File Manager (see screenshot). The Safely Remove is not necessarily "ejecting" your device, per se, but simply telling you that, "It is now safe for you to unplug your device." Calibre (see screenshot) uses the File Manager method, and my Kobo does indeed automatically return to the home screen when using this method. Edit: But using the Safely Remove menu, it doesn't work.
