I suggest that you run calibre in debug mode (Arrow next to preferences button, select "Restart in debug mode"), connect your device, send one book, then quit calibre. A window will open containing the debug log. Post it here under a SPOILER tag (the crossed-out eye). That will at least tell us what calibre thinks it is doing.
