What you need to do is to change the country information. So open kobobooks.com and:
My Account
Payment Information
On the right side of that page - Clear Payment Information
On the left side of that page select India in the country drop down box
Leave the rest of your details underneath that as they are
Click on Save - at the bottom
Re-enter your payment information
Go to Home and you should see that the books are now charged in Indian rupees
