You can send multiple formats to CC. Each will be a separate book.

If you use the default "send to device" button then calibre will send the highest priority format that exists. Priority is set in CC's formats and folders settings. If no acceptable format exists, calibre reports this to you. You use calibre's "send specific format" to override the priority system. Thus, if the highest priority is epub and if mobi is allowed, then you can tell calibre to send mobi even if the book has an epub format that it would normally send.
