AFAIK if you have both mobi & epub versions of same book in calibre library,. then CC will only send one or the other to the tablet - not both ?
I convert everything to epub & read in mantano, except for my amazon prime loans which I still can't hack - so I have to read those in the native kindle app, & have to remember to tap the opposite side of screen for page turns, compared to how I have mantano configured.
(but that's an aside as the prime loans go direct from amazon to Kindle Fire, they don't go via calibre or CC.).
another off-topic aside is that I managed to replicate the kindle app sepia page color in the mantano app, after much trial and erro , but I can't get that nifty shade of brown text which the Kindle app uses.
I figure that if 2 apps have to be used, then it's nice to get them working with same controls, same color schemes, same line spacings....
