Actually it seems to me you may have or had a case of corruption, I don't think the desktop software would be at fault. However deleting it rebooting the computer and downloading it brand new and installing would not hurt things except to eat up your time. Factory reset on your kobo to factory default would be in order. And yes that would format and remove all books on your device. Short of that logging in and out of your kobo account on your device would initiate a rebuild of the device data base and repair and corruption that might be on there. If the desktop software is using the sqilt file to indicate the space on the device this is the way to go. Of course factory reset and uninstalling/reinstalling the desktop software would accomplish things as well but allow for a cleaner method.
