It does sound like there is a problem with the desktop application installation. With that space it should have been able to upgrade the firmware and send the books. Has it been updated recently? Removing it completely and downloading and reinstalling is probably the best thing. But, you also don't really need it. With the WiFi sync, the device can download any purchased books and sync the status.
