No they cannot be transferred over, but that is because you converted the PDF.

Notes are specific to the internal code of the book they came from -- they use file offsets and stuff.

You can transfer the PDF itself, together with the "{bookname}.sdr" folder next to the PDF, onto another Kindle device and the annotations files within that folder will be properly sensed and used by the new Kindle.
