Firstly, when I see an error message from an application, I take it at face value. If I am told there isn't enough space, the first thing I do is check how much space is available. Have you done that? The firmware does want a little free space for it's operation. From memory, it will put kepubs onto the SD card when there is less than about 100MB of space. The desktop app will probably complain at about that point.

I've had a couple of issues with books put on my Kobo's via the desktop app. Deleting them on the device and syncing over WiFi has always fixed them.

It might also be worthwhile removing the books from the PC. Removing the complete Kobo directory and letting the desktop app setup a new database and download the books has also fixed loading problems.
