So your Kepub ebook only looks "properly" formatted when you use the Kepub reading software? Gee... it's almost as if the ebook was specially made to work with that reader, and only that reader.
A few people use Sigil (see the forum for it here at MR) to make changes to the css files in the epubs they read. You can also select the render style in Koreader, including one you could make to have just the things you want.
I am guessing that you are referring to a header in the "ACCESS" epub3 reader? If you mean in Koreader you can turn that off and use the mini progress bar which you can dismiss.
