There is a problem with the dog-ear bookmarks and removing them after selecting them in the annotations list. But, I haven't seen anything with 3.8.0 quite like what you describe.

If you do a long press on the annotation in the list, a menu will be displayed. "Remove annotation" or "Remove highlight" should be on the menu.

It doesn't sound like a known problem with the firmware. Their could be a problem with database or the upgrade. I would do a check on the database in case of corruption. If there is, then log out and back in on the device. This will recreate the database, but it will need to be repopulated which can take time. But it is quicker than a factory reset. Also, you can take a copy of the database, and restore it afterwards if the logout doesn't fix things
