Are you using more than one device? My feeling is that I will finish a kepub on my Glo. Then a few days later it shows as 1%. I think the finished state is syncing to the server but when it syncs to one of the other devices logged into my account, it gets marked as 1% there. Then that syncs back to the server and then my Glo. When reading books they sync correctly. I see the reading percent update as my son reads something on his Glo which is logged into my account. I sometimes remove the book from the device to stop seeing this.

I mark the books as finished, but the count doesn't worry me. I treat it as "books read since last factory reset".
I have a Kobo mini, but that's my travelling device and I don't sync them. And I've had it for a while, and this just started a few weeks ago.

If anybody on the software team is listening, please pass along that I'd really like that "finished" feature back. =D
