In some cases the file is deleted by nickel and you'll need to "add a network" again. This happened often to me (I use fmon to trigger koreader) when I toggle wifi in koreader (or even before start koreader) and didn't turn it off before exit. A workaround for this situation could be use our own copy of wpa_supplicant for koreader, and turn wifi off before exit..
Actually is isn't possible to edit the file with koreader, like in the kindle

It is easy enough to make that happen in Nickel then "disable" WiFi in Nickel. The wpa supplicant will remain set and both Koreader and the Kobo Start Menu (KSM) will make use of it. As far as turning WiFi off after using it in Koreader, I haven't seen anything for the user to do that or even anything, in Koreader that shows the status (on or off) of the WiFi. Just to be safe, I turn it off in KSM after any use in Koreader.
Luck;
