From your description I take that you did not see anything of the Start Menu after installing it. Two possible reasons come to my mind.
1) The original firmware of the first Aura HDs was 2.5 or maybe lower. If your Aura HD is on a firmware lower than 2.6, please upgrade to a higher firmware and reinstall Kobo Start Menu (if you did not remove anything from the first install, you need only to copy the KoboRoot.tgz from the reinstall folder to .kobo and power the device off and on again.)
2) Or maybe you did not copy KoboRoot.tgz to the ".kobo" folder, but rather to the root?

If the Kobo Start Menu appears after installation. Do as Ken said in the previous post. I would recommend to chose the option "always".
