I never tried the multi touch kernel myself. I even do not know what results I can expect on a Kobo Touch. But I don't think that the KSM does affect it in any way. Maybe somebody else who tried to run KSM and the multi touch kernel together, can confirm whether it is working or not.
According to
this post it multi touch works with KSM. Did you try the settings described starting with
this post?
