The obvious finally occurred to me and I unzipped the ePub file I purchased and downloaded this morning. What a mess! I can't believe they took a perfectly good, validated ePub file and treated it like a MS Word manuscript. They totally trashed my work, I'm surprised it actually looks like what I uploaded! But now I'm not at all surprised that the tier 2 TOC items and my internal links don't work. They discarded my content.opf and toc.ncx and replaced them with files that are inadequate and faulty. They also discarded the font files for my embedded fonts, eliminated my directory structure and put what was left into one folder. Oh, and what was left was not my XHTML files, it was a collection of illogically named files containing the content of my XHTML files and subdivided by whatever their program decided was "logical."

As I asked above, can I avoid this by selecting "Publish the file I uploaded."? And if so, do I need to add a thumbnail somewhere? I noticed that they added two images: one with large_ appended to the file name of the cover image included in my ePub file and one with np_ appended to the file name of the cover image included in my ePub file. The first one, although named "large," is about 5% of the size of my cover image file, so I'm guessing that it's a thumbnail.
