I don't know about Windows shortcut.lnk's, but Dropbox absolutely does handle symlinks. Symlinks are a far more elegant way to alias a folder elsewhere, as they work from the filesystem level.

Working beautifully on Ubuntu 12.04 and Arch latest. I have it on good authority that it works on Windows as well, but you may need special programs to make the shortcuts. (Or be happy on the command prompt.)
