Tried this on a .kepub.epub synced from Kobo's site and on the same book downloaded as an .epub from Kobo's site and sideloaded to my Aura HD. On both, I got the same number of hits. The .kepub.epub gave me the correct chapters for each search item, the .epub gave me Prologue (where the ebook opened) as the chapter for all search items. If I then selected chapter 9 from the TOC, all the searches showed Nine as the chapter for all seach items.

This seems to be the same issue as the annotations in an .epub book showing the last chapter selected as the chapter for all subsequent annotations.
