Think I found a quicker work-around which worked for me:
- locate the directory in which the RSA files are stored. In Vista:
%appdata%\roaming\Microsoft\Crypto\RSA\<computerco de>, where <computercode> looks like "S-1-2-3-23-7826487236476-932385-982735987" in my case
- backup all files to a safe location then empty the directory
- install/upgrade Calibre. It now installs flawlessly. This creates a new file in the directory above
- copy all the original files back from the backup with exception of the newly created one (it has the same name)
- In calibre you'll have to point the database to the right directory.
All done!
