Furthermore I would also like to know how this happened, so I can prevent this in the future... All these double files are taking up a lot of extra space and backuptime.

This is unusual. Calibre allows only 1 of a format in a title folder.
Has someone been
messing beneath the skirts ?
Library Maintenance should note
extra files(extra being those NOT belonging to the Library)
