That behaviour is in the Preferences / input / doc dialogue and not in the Settings of the Conversion dialogue. The two dialogues are very similar, but one is in the Preferences and should set the .. well.. preference forever, while the other one is in the convert dialoge and I suppose is a temporary setting valid for the active conversion.
I've had another look at this. For some reason, in the preferences dialog, the "DOC Input" is listed twice as the first and last items. If I try to change path using the first one, I see what you describe. But, if I use the second one, it works correctly. I don't know if this is something others are seeing, or just something weird on my system.

I also found an issue with the file selection in calibre v2. There was an error when you cancelled the file selection. And possibly when selecting the file. This version will work with both v1.48 and v2.
