The reason why you have multiple fandoms in that field is because that's the way it's stored in the book or on the site where you downloaded it from. At some point, someone typed in "Harry Potter" for one book, and someone else typed in "Harry Potter - fandom" for a different book, without consulting each other to make sure their labels are consistent. There's nothing Calibre or ffdl can do about that.

My suggestion is to never trust downloaded metadata, or the metadata stored in books you import. ALWAYS go in and clean it up yourself afterward. Just re-type whatever you want in the field in the database to make them consistent. Or select all the Harry Potter fanfiction books and use bulk metadata edit to change them all at once.
Thanks for the info. It shouldn't be to hard to bulk edit, just get's a little tedious when adding new books
