Are you on Linux, Mac, or Windows? I'm sure somebody (myself included) can help you put together a bash script or batch file to convert an entire folder easily using the command line tools.
I'm thinking for loop that finds *.lit and runs ebook-convert with the file, targeting a mobi output.
