I didn't move or remove the "history" and "data" folders - I replaced the new ones with the old ones first so I could have all my reading history in the new version of koreader. You might also want to check for Advboot as a method of launching Koreader. A bit less convenient in that switching requires a power cycle but so far it's been completely reliable for me.
