There is an plugin for Calibre that will convert epubs to kepubs as they are sent to the Kobo. Look for the KoboTouchExtended plugin. You can download it from the first message in this thread:

At this time, jgoguen is no longer supporting the plugin. That said, it is hoped that someone else will take over maintaining the plugin and the current version works quite well.

P.S. I prefer this plugin as it leaves the files on your computer as standard .epub files. There is another one by the same author that will convert the files to .kepub on your computer which I have never used. Check for Kepub Output plugin for more information.
