What OS are you running.
Exactly what is your setup?

It is safe to say calibre did not wipe out your folder and all the subfolders during an update so you really need to look a little closer. Did you do a search of the entire drive for any other metadata.db, epub, mobi or pdf files? Your library folder and books were not altered by the upgrade so poke around and let us know where you find the books
