You might find this interesting:

Also, updates will wipe out anything that had to be
installed, i.e. pretty much anything that required an update.bin (the jailbreak itself will be preserved).
Anything in the Kindle userstore (Drive E:\ usually on windows, /media/Kindle/ on linux) is not part of the update image, since Amazon doesn't like the idea of deleting peoples' books every time the device updates.
