This can happen if you have more than one device. The insane way that Amazon designed collections is that all collections (for all devices) show up on each device and when you move your book into a collection NOT on your device, it doesn't (obviously) move the book on *your* device.
So, you have a collection A on a Kindle DX and a collection B on your PW2. Both will show on your PW2 and if you try to move a book on your PW2 into collection A it will remain on the home screen of your PW2 (because you haven't really moved it on the PW2).
What collections SHOULD do (other than go back to the way it was) is to add a reference to each collection title as to the device which owns it. Then, at least, it would be less confusing. You can do the same thing, of course, by changing the name of the collection to reference the device.
