I buy most of my books from Amazon, but not a single one of the books on my Kindle has been download to my Kindle from Amazon. They have all (where necessary) had DRM removed, and been sent to the Kindle by Calibre.
I too buy most of my books from Amazon (at the moment) but, as my primary device is a Kindle I download direct from the store to the kindle. When I attach my Kindle to the PC, I add the books I've purchased directly from the Kindle to my Calibre library. 'Alf' takes care of the rest. Thus, Calibre has a cleaned copy and my Kindle has the version with x-ray etc. I used to go via K4PC but that seems to be no longer necessary.
