You can use calibre for conversion between different formats, as well as the editor for directly tweaking the HTML in your EPUBs. There are lots of useful tools built in, including code validation. The editor can import DOCX, which is helpful too.

I'd suggest using kindlegen to submit your finished EPUBs to Amazon though, instead of calibre-made MOBI/AZW3 -- Amazon gets touchy about using their tools.

As theducks said, there is a community of professional and semi-professional ebook-makers who hang out here on MobileRead and are usually pretty helpful (although Hitch cannot give out any trade secrets, naturally

). Also, there is a lot of information here about various issues that can come up in ebooks.
