Device: Kobo Libra 2, Kobo Aura H2O, PRS-650, PRS-T1, nook STR, PW3
1. Use whatever software you want to use to convert the PDF > ePub.
2. Use Sigil to load the ePub for editing.
3. A/B compare the entire PDF to the entire ePub.
4. Fix any errors/formatting errors while A/B comparing.
5. Done!

That is the only way to do it.
