That's unusual. The factory reset and upgrade usually solves problems.

Are you saying the message doesn't change or the battery indicator doesn't show a charged battery when you disconnect?

There are instructions for downgrading
here. And
this thread has a list of firmware downloads you can use.
As to disabling the upgrade, you can't. It will only happen when you do a sync to the Kobo server. If you don't do that, you won't get the upgrade. But, if you are buying books from Kobo, you probably need to sync.
