The KoboTouch driver can do that when sending the book to the device. The instructions are here. You can resend books to the device safely if you don't make any changes to the structure. Changing the CSS, fixing spelling, grammar or code inside the pages is OK. Changes to the structure of the internal files or table of contents can cause problems.
