I only put Calibre cleaned epubs onto my Glo, and I use an account for the Glow that never buys books. I just use the Kobo desktop account with the Glo for upgrade OS purposes. So because there aren't any books in the Kobo Desktop library I don't have to worry about books syncing because there aren't any on that account.
One of the main reasons that I only put Calibre cleaned epubs onto my Glo is because Kobo Desktop won't allow selective sync - all books sync irregardless. I don't read the same book simultaneously on any other device, just the Glo so I don't need to sync anything.
With respect to my Sony, I can selectively sync from Sony reader for PC; and for the BB Playbook I just send whatever books that I want to read on that up to cloud and then down into the epub reading app or the pdf reading app.
I do have a Kobo app on the Playbook, but you can only use 1 account at a time - and again - no selective download, so it's useless.
