If I have kepubs on the reader that aren't on kobo-desktop will desktop download from the reader (creating a backup)? OR (worse) Will desktop tell the reader to delete the unknown kepubs? I've never used kobo-desktop.

That is one thing I don't like about Kobo is some of their titles don't have epubs to download.
To answer your question, yes Kobo does allow for syncing on multiple devices.
If you bookmark on your ereader, you can read where you left off on your desktop or android devices.
(Provided you have a Wi-Fi connection for syncing).
Backing up kobo ebooks that doesn't have epub is more tricky and more work, but it can be done with obok.
