I don't know anything about the Kobo Touch -- though, if I could find one cheap enough, I would like to try one out. I do own and regularly use the Kindle Basic. As far as I'm concerned it has the darkest, clearest font available on an eReader (slightly better than my Nook Simple Touch). It's a solid and light device, good response and it is solid.
To answer your questions. No, you don't have to have it connected to your Amazon account -- though I think you lose some features when using a deregistered Kindle. Side-loaded books do not show up on your Amazon account, unless you use "Send to Kindle." I have had really good luck converting ePub books to Kindle using Calibre. Sometimes I even make the format better -- though I can say the same about converting Kindle books to ePub.
One thing you should also realize. The Amazon infrastructure -- in my opinion -- is superior to anything else. I use the Send to Kindle web app to send clippings to my Kindle all the time. One of my favorite features.
