That doesn't make sense. The firmware doesn't process any books put into a directory that starts with a dot. It definitely doesn't process books sideloaded to the .kobo directory. Purchased and downloaded kepubs are in the ".kobo/kepub" directory, but the firmware or the desktop application puts them there and updates the database appropriately.

You could get a book in these directories to be seen by the firmware, but you would have to update the database directly. And if you are doing that, it probably means you have not done the updates correctly and the problem is because the database doesn't agree with the actual book.
