Most of us who like using a File Manager, have our libraries organized using folder and file names. (I have ~7000 ebooks in 50 or so folders) A search feature for the File Manager would be a good idea, I am sure it has been brought up over at koreader Github, and it may be coming as one of the features that are being introduced along with the Android version being fielded and refined.

In addition to the Go To feature there should be chapter links (if the PDF includes them [I don't use PDFs that much myself] and you can bookmark pages of course.

As to your double paged PDFs; I don't know how Reflow would handle them, but that could be an answer. Other than that, you might want to adjust your scanning process to produce single pages.

There is a Wiki for Koreader with some user info. Getting to know all the features that are adjustable in the Menus, for each file type, especially for PDFs is a good idea, as well.
