Thanks for the suggestion! I'll elaborate a bit on a workaround I figured out, thanks to theducks' suggestion:

Adding the 'Edit the TOC' button to your toolbar is definitely the right thing to do. The thing is, in order to edit the TOC the book has to be in the EPUB format. So, the first step is to convert your book to EPUB. Once that is done, you can manually enter a table of contents with the 'Edit the TOC' button. This will open a menu that allows you to add and remove TOC entries manually. To delete entries, select the one to be deleted and click the little green recycling arrow button. To add entries, select "Create new entry" or "New Entry Above/Below/Inside this entry" depending on if you initially started with zero or nonzero entries. When creating a new entry, you can link to indices that Calibre found during heuristic processing (so cool). Once you've entered a table to your satisfaction, convert the book from EPUB to your desired format (in my case, MOBI). If the conversion doesn't seem to work, double check that you've converted from your EPUB because the original format (in my case, PDF), does not contain the new manually entered TOC, only the EPUB does!
