It will sync all books to the furthest read across all devices. You can reset the furthest page read for a given book by going to Amazon.com/myk.

If you use the Audible application on your iPhone, and the book has WhisperSync enabled, then yes, it will automatically link and set the furthest page read as you listen to the book. If you sideload with iTunes software, then NO it will not sync at all.
