Do I need to download directly from Audible into the app and it will sync by itself without me having to tell it so? Or do I have to do something extra inside the app or on the Kindle to make they sync with each other?

This is the right place to ask questions like this, since we don't have an audiobook forum.
Froide gave you the pertinent info about Whispersync, so read it over.
Remember, syncing between the Kindle ebook and the Audible audiobook requires an internet connection. You don't need to be on the internet the entire time, but you do need to establish your position on the internet at the end of your reading/listening session. If you don't, Whispersync won't know where your position really is and will send you to the last known sync.
One feature you might try for her is Immersion Reading (see the info Froide gave you); but that requires ownership of a Kindle Fire (all models, except the first generation).
As to iTunes, I don't know how that would work. I don't use it. I would assume (no guarantees) that the books should sync in you're listening to them from the Audible app. Hopefully, someone who uses Audible through iTunes will be able to provide a definitive answer.
