That factory image is a complete factory image -
No need to use the "reset", it installed already as "factory reset" as it gets.
If you do use the "reset to factory defaults" - that **will** mess up things even more than the installation of the new image did.
(Now if the button was labeled "reset to MobileRead defaults" ....

And, it overwrote at least parts of everything that you have added already (except for the device jailbreak) -
Yes - you have to re-install everything (except the device jailbreak - but it would not hurt to re-install it also).
You might consider installing our "Backdoor Lock" - so that you can control the OTA updates in the future.
