The "sync" part of whispersync would be the indication that the info is stored in both places.
Assuming you had NOT synced the device, deleting the .sdr folder would wipe the data before Amazon got its grubby little paws on it.
If the data had synced, then Amazon assumes you lost the data and "helpfully" restores it for you.
