Thanks, I think I actually have the settings in those links you gave.
I am wondering if Apple are now not allowing the inclusion of their display options file in the META-INF. The epub 3 fixed layout sample produced by Apple, does not in fact work in iBooks 2. I found that by including the display options file, an epub 3 FL does work in iBooks 2, but I received the error message from Apple, even after correcting the points I mention above.
