I'm not quite sure what you are seeing and not seeing. I think:

- You sent a set of books to the SD card in the Glo
- When you disconnected, the books were processed (black processing screen displayed) but not all appeared in the library lists.
- The counts on the "Library settings" page of the settings are the right number for all the books. Or are you looking at the space used on the "Device Info" page?
- When you connect again to calibre, all the books you expect to be on the device are shown on the device list or as on the device in the library lists?

Is that right?

The only obvious reason for the above is that you have selected one of the filters in the library lists on the Glo. I keep doing that and not finding the books I expect.

The likely problem is that during the processing of the books, one is causing an error and not loading into library. When this happens, it prevents other books from being processed properly as well. The only fix is to find the book and fix it. I haven't had this happen for a while, but you usually need to remove all the books that are not in the devices library and add them in small groups or singularly until you find the bad one. Then you fix that book and send it again.
