Thanks nynaevelan for the tip but it didn't work.
I gambled and removed one of each duplication and I've been lucky (so far), out of 10 duplications I only need to recreate 3 collections for a hundred books.
I just wish Cloud Collections would work properly, it's done this before, so no doubt it will do it again
